Once you have patched windows successfully, go to your desired theme folder (which contains a .theme file and a folder containing .msstyle file). Copy this folder to "%Windir%\ Resources\Themes\" folder. Here, %Windir% means Window directory present in the system drive where windows is installed. Generally, this is C drive where windows is installed. In the screenshot shown below, you can see various default themes present along with a third party theme Niqu.
Here, double click on .theme file and this will apply the theme to your system. You could also apply any theme to your system using Properties of Context menu (clicking right button on Desktop opens the context menu).
Conclusion
Patching generally plays with your system files. In general there is no such problem as I have patched so many times in my PC itself. However, downloading software from un-trusted sites might cause unexpected issue to your system as it contains malware.
